At the present time, to visit both the Clarksburg Wine Trail and the Winters Wine Trail on the same trip, the best lodging location is Davis, California. It’s a college town so in the downtown area is ample lodging available, as long as it is not the graduation ceremony weekend. There are many places to stay in Sacramento as well. In Winters, there is a new hotel development that, as of this article, will not be completed until 2017. If you lodge in Davis, you might want to make a reservation to  take a tour at the Robert Mondavi Center for Food and Wine at U.C. Davis.
